You have created a new layout for Transportation Cockpit to show the Freight Unit (FU) Hierarchy and a new hierarchy type is also added in the layout settings. In customizing of the hierarchy type, the hierarchy level of 'Stages' is not maintained. However on the cockpit the stages still appear on the FU hierarchy.
