Symptom
I have set User Notification Email and Admin Notification Email in Mail Settings Tab of Global Variables. But I see that the emails are not working as expected.
For Example: The registration notification is going for some users with Admin Notification Email Whereas for some it goes from the User Notification Email. Its confusing when we see the Email Summary Audit report.
What to know how the From Email address is picked when email is generated in LMS.

Below is the explanation of how the From Email address is used when user register for the course/offering:
1. When User searches for the course in catalog and enroll himself into available offering then From email address for registration notification is used from Mail Settings -> User Notification Email.
2. When Admin enrolls the users into offering the From email address for Registration Notification is used from Mail Settings -> Admin Notification Email.
NOTE: Any action taken from user on user side and if it triggers email then it will use the From Email Address configured at Mail Settings -> User Notification Email. In similar manner any action taken by Admin from admin side and if it trigger email then it will use the From Email Address configured at Mail Settings -> Admin Notification Email.
