3121300 - PI/PO components are inconsistent after SLD Self Registration due to duplicate Domains

You run SLD Self Registration wizard for PI/PO system, however you find that the PI/PO components in SLD are still inconsistent. In SLD -> Technical Systems -> Process Integration -> filter with system ID, you notice that there are 2 same "Domain xxx" displayed for some components like Integration Repository as below (just for example):

You might would like to know why there are duplicate "Domain xxx" under some components and how to make the PI/PO components consistent in SLD.
