If an Intermediate link event is used, does it affect the the Modelling Checks, so that the following warning is received?

When checking process relationships, only the first 50 directly or indirectly linked models were examined.

Yes, the processes referred to by an Intermediate link event are included in a Modelling check.

The intermediate link event triggers other processes. The main process continues without a waiting period after the other process was triggered.

So, the documentation indicates that an "Intermediate link event" is still considered part of the main process.
