You post timesheet to project. In the generated journal entry item, there is no "Customer" assigned to it.

It's normal that for some of the postings to a project, a leading Sales Order is not filled. The data such as Customer, Sales Order or Product is taken from the leading sales order.
In such cases, it is recommended to use the Realignment functionality to fill up the missing data. Please perform the realignment and see if the customer is getting assigned.
