Replications from Data Replication Monitor tool does not exist after Refresh.

As a part of the Payroll Refresh Restoration process, we delete records of MDF EmployeeDataReplicationElement. These MDF entries need to be deleted due to their reference to Replication Target System MDF for which Backup and Restore happen in the Target instance.

Data Replication Monitor MDF entries are dependent on Employee Data Replication Element records, and it is getting deleted as a part of the Refresh process.
As there are no records for Employee Data replication post-refresh, it also results in the deletion of Data Replication Monitor entries in the Target Instance.

This is an expected behavior. The reason why you will see few entries in the Target instance which could be new records that would have got created post refresh.

As per the logic we have in place, Data replication Monitor entries should have always got deleted post Refresh.
