This article explains the reason that Job Alerts cannot be configured per brand in Career Site Builder.

Resolution
Currently, it's not possible to configured Job Alerts per brand. The system is currently designed to look to all jobs posted to RMK website when searching for the criteria set by an user when creating a job alert.
If you'd like to have such functionality, please submit an Enhancement Request.
